  That was very hard to choose, that's why the following is just a list of my favorite songs. But Shogun is definitively at #1, I think it's the best song they've ever writen.

  Then, Like Light To The Flies, When All Light Dies, Entrance Of The Conflagration, Becoming The Dragon, Torn Between, The Crusade,The Deceived, Requiem, Blinding Tears Will Break The Skies, Fugue, To Burn The Eye,Declaration.
  
  But the list goes on and on and on... In fact it'd have been easier to note down the songs i don't like : To The Rats, He Who Spawned The Fury (till the breakdown).
